The relay is meant to prevent the Jeep's brake signal for overriding the turn signal coming from the tow vehicle/RV when applying the brakes with a turn signal on.

I spoke with my contact at Bestop and he informed me that the top that you will want is the Supertop NX, # B5472335. The Supertop NX allows you to fold back the top for a sunroof appearance and allows you to roll the entire soft top back to the spare tire for a topless look. As you mentioned, the rear windows will need to be unzipped to roll the rear portion back.

Then you will need to ground the white wire to the vehicle frame. The other wires can be taped up and stowed out of the way except the purple wire.
